The Port Jefferson Branch runs from Jamaica along the Main Line through Mineola and Hicksville, then north-east through Syosset, Huntington, Northport, Kings Park, Smithtown and Stony Brook to Port Jefferson.
Electrification ends at Huntington. West of there trains run through to Penn Station and Grand Central Madison; east of there most service is diesel, and a change at Huntington is the normal pattern outside peak. The branch shares the Main Line with Ronkonkoma trains as far as Hicksville, so the stations between Jamaica and Hicksville carry both.
