Between Newark and Manhattan, and between Hoboken and Manhattan, two railways run side by side: NJ Transit's commuter trains into New York Penn Station, and PATH's trains into World Trade Center and 33rd Street. This guide sets out how they differ, using the timetable and fare data on this site.
Where each one lands
NJ Transit trains from Newark Penn Station and Secaucus Junction end at New York Penn Station on the West Side at 34th Street. PATH from Newark, Harrison and Jersey City ends at World Trade Center in Lower Manhattan; PATH from Hoboken and Journal Square also runs to 33rd Street on Sixth Avenue, a few blocks from Penn Station. If your destination is downtown, PATH takes you there directly. If it is Midtown West, NJ Transit to Penn Station or PATH to 33rd Street both work.
What each one costs
PATH charges one flat fare for any ride. NJ Transit prices by distance, the same on every train. Neither has a peak surcharge. On this site the PATH trip pages show the flat fare and the NJ Transit pages show the distance fare where it has been loaded from the line timetable.

When each one runs
PATH's Newark to World Trade Center line runs at all hours, and its Sixth Avenue services run through the night by way of Hoboken. NJ Transit runs into Penn Station from early morning until after midnight with a gap overnight. For a very late or very early trip between Newark and Manhattan, PATH is usually the one still running; the trip pages give the first and last departure for each.
Changing between them
Newark Penn Station and Hoboken Terminal are the two places the systems meet under one roof. Riders on NJ Transit lines that end at Hoboken (the Main, Bergen County, Pascack Valley and Port Jervis Lines, and many Morris & Essex and Montclair-Boonton trains) continue to Manhattan either by PATH from Hoboken or by changing at Secaucus Junction to a Penn Station train. Raritan Valley Line riders change at Newark Penn Station to either. PATH and NJ Transit are separate fares in every case.
